I think it’s very much dealer’s choice on some levels. I know all my discussions were to view it as its own neighboring tree, not a branch of the multiverse MCU tree. Sure a few leaves from one tree can mingle with another at some point.

How X-Men '97 Creator's MCU Multiverse Comments Change Our Understanding Of Loki's Ending There May Be More Than One Multiverse Tree Close DeMayo's comments mean that Loki didn't place every single branching timeline under one tree. Several multiverses exist outside the tree in Loki and could exist under another tree, or may still be flowing independently. Loki's ending saw that many of the strands were dying until Loki grabbed them, and they would glow once more. So, if DeMayo's comments are real, that means the timeline X-Men '97 exists in wasn't dying and Loki didn't need to revive it by placing it in his tree.
The one detail that makes this tricky is that X-Men '97 episode 5 featured a cameo from Uatu the Watcher, the all-knowing narrator of Marvel's What If...? This suggests that X-Men '97 exists within the larger MCU multiverse, but it's also possible that a different Uatu monitors the multiverses within each tree. A neighboring tree does change the meaning of Loki's ending, but it doesn't immediately affect the MCU's multiverse, since it's disconnected.
One interesting detail of DeMayo's comments is that he said leaves from different trees could "mingle" sometimes, which may explain Uatu the Watcher's cameo.
