Although Disney acquired 20th Century Fox in 2019, mutants haven't made their formal debut in the MCU yet.
The vast number of superhumans, aliens, vigilantes, and other characters with special abilities adds a layer of difficulty to mutants' MCU introduction. Unlike most other Marvel universes, the MCU's Earth-616 can't simply reveal that mutants have been hiding in plain sight all over the world, as their existence would inevitably be public knowledge in the present day. However, one key detail could help explain how mutantkind has existed secretly for a long time. In fact, the MCU has already proved its effectiveness three times, and the source material provides the ideal context for it.
MCU Mutants Could Secretly Exist On Krakoa The Living Island Has Been Home To The Mutants In Marvel Comics In Marvel Comics, mutants have found a safe haven on Krakoa, a sentient island located in the Pacific Ocean. Led by Charles Xavier and Magneto, most mutants join forces to create a sovereign nation far away from humans, where only individuals with an X-Gene are allowed. The "Krakoan Era" has brought almost all A-list Marvel mutants together, forging new dynamics between long-time allies and former enemies. Due to its secluded nature, Krakoa could provide the perfect origin for MCU mutants.

Likewise, Wakandans had lived for thousands of years secluded from the rest of the world, and their secrecy had been so carefully guarded that Wakanda's true image only became public when T'Challa decided to reveal it. The Talokanil have been even more reserved, with their existence unknown even to the Wakandans themselves.
With these groups as precedent, introducing mutants as a secret society hiding in a distant land seems easier than it would have been during Phases 1, 2, and 3. Marvel Comics' Krakoan Era also provides the template for mutants' retreat — only that instead of growing tired of humans after decades of fighting alongside them, MCU mutants would have departed soon after the X-Gene was discovered. Starting in Phase 7, mutants could begin to migrate all around the world, possibly due to the fallout of a massive conflict between mutant heroes and villains back on Krakoa.
Krakoa has also welcomed famous X-Men villains such as Magneto, Mister Sinister, Mystique, and Apocalypse.
Marvel Mutants’ Krakoa Era Would Help The MCU’s X-Men Stand Out The MCU's Mutants Could Have The Opposite Origin Story To Fox's X-Men Introducing the MCU mutants on Krakoa would flip their traditional origin story and help them stand out from Fox's extensive X-Men franchise. Instead of building up the tension between humans and mutants by awakening the X-Gene across the world, the tension could come from mutants' return to regular society, and their first conflict with humans may have taken place in the past. The MCU mutants' Krakoan backstory would also bring them into the spotlight with built-in relationships and an intricate in-universe history that would allow the MCU to jump right into the action from the get-go.
Characters such as the Hellions, the Marauders, the Hellfire Club, Cypher, and Moira MacTaggert had their time in the limelight during the Krakoan Era, and the MCU could follow suit. The MCU mutants' hierarchy and relationships in Krakoa could carry over to the X-Men, justifying a shake-up in the team. Instead of focusing on Wolverine, Professor X, and Jean Grey, the MCU's X-Men movies could follow a variety of characters who haven't had a big role on the big screen, or even those who haven't even made their live-action debut yet.
